Urine odors can permeate from the floor, be it cement or wood, from the tack strip, and even from the framework of the house behind the walls depending on where the pet urinated. As the urine dries, the liquid evaporates but the urine crystals become even more concentrated and pungent. In some cases the flooring may need to be cleaned and treated. Unfortunately the only way to ensure that the carpet is clean and odour free is to change the carpeting or you can try pulling the carpeting up and changing out the underlay and scrubbing the sub floor.
